Question 96 Kodiak

I have a 96 kodiak 400 and took the motor out of the frame to change the seals inside the tranny and I am having trouble getting it back together. Does the shift drum have to be in a certain position? I cannot seem to get all forks working. One fork will work one time and I will rotate the drum then the other fork works and the one that once was is not working now. Any ideas would be greatly appreciated.
