Question help, hooked cables up wrong!

I have a 2004 suzuki 700 twin peaks. My battery was dead so i decided to jump it off using jumper cables from my truck. I goofed and hooked the cables up wrong on the quad. It fried the battery and nothing would work, but i can use the pull start to crank the quad. Problems is it runs fine for a few hundered years then sputters and dies. I can the restart with pull rope. While running the instrument will flash sometimes. Does anyone have any idea what is wrong. I have replaced the battery already so i know it is not that. Hate to break it to you but you likely fried some wiring, reversing polarity can really mess up electrical components.

Any luck figuring out what went bad or got fried? Might be good to post in case someone else has run into a similar issue from reversing polarity. What instruments or lights flash while it's running? Hopefully you have it running like a top by now.
