I am having issues with the battery going dead, not charging. I had a year old battery in and the ATV would not run correctly acted like it was flooded or had a plugged fuel filter.

I put a new battery in and a new Regulator and I checked and the battery keeps getting lower on charge as I run the ATV.

I checked the Stator and the ohmns is .8, .9 and 1.0 and when checking voltage at low RPMs I get 35 and at high right around 100.

What else should I be looking into to resolve this issue?

Welcome to the site!
You need to check the voltage on all three phases of the stator. (Between 1-2, 2-3, and 1-3 windings). It's good when the test gives you around 25 Volts AC at idle. If one of the phases gives you much less than that, you need to replace your stator. You can find one here:
